I don't think you need to call out any tricky situations like employment gaps or career shifts in a cover letter! A cover letter is not necessarily the place to disclose sensitive information, which instead you can strategically and elegantly convey within the comprehensive narrative of your resume, and then speak to in an interview if pressed on the subject.
